一个全身闪红光的哥斯拉在香港登陆，纹身并把港岛和九龙的繁荣商业区破坏後离去。及後东京海底队道亦因为隧道机械主轴溶化不停发生事故，纹身原来哥斯拉身上的冷却系统已破坏，令牠体内核子分裂快速活性化，并变成一座懂得步行的核子厂。同时东京水族馆发生谜一样的事件—水族馆内的鱼被离奇杀害，经研究後发现是一些生活在二亿多年前的地层生物—狄斯亚所造成。在临海副都心，自卫队派出冷冻战车迎战不明生物—狄斯亚及哥斯拉。此时哥斯拉的体温最终到达一千二百度，并可能引发全人类灭亡的核爆……
